Let us remember what the IDF was involved with:

The world media sat silently as storm troopers kicked in doors, clubbing young women and men, evicting babies and children into the street, trampled by horses.

Can these travesties of justice ever be forgiven? Hashem is merciful but we are merely human beings, and it is difficult to forgive the evil deeds of those who are appointed to protect and serve the Jewish people.

We pray to Hashem that he will soon restore the Jewish presence in all of the Holy Land and expel the true invaders and occupiers. How many tears, how much blood, how much longer? Every Jewish soul must weep for those who have been displaced from our homes by illogical peace agreements with enemies who salivate for our blood.

You shall make yourself the Festival of Sukkoth for seven days, when you gather in [the produce] from your threshing floor and your vat.And you shall rejoice in your Festival-you, and your son, and your daughter, and your manservant, and your maidservant, and the Levite, and the stranger, and the orphan, and the widow, who are within your cities
Duet 16:13-14

From the Hebrew forum, it looks like there was suspicion that he did the same thing to Jews in Judea and Samaria so Chaim removed the video.

Here is a link that basically says soldiers under his command confronted settlers which led to violence and he was backing up his soldiers:
http://www.kikarhashabat.co.il/%D7%A2%D7%9C-%D7%94%D7%9B%D7%90%D7%AA-%D7%A4%D7%A2%D7%99%D7%9C-%D7%99%D7%9E%D7%99%D7%9F-%D7%A7%D7%99%D7%91%D7%9C%D7%AA%D7%99-%D7%A6%D7%9C%D7%A9.html

Of course the Ishmael Defense Force only has a problem with violence when it's against Arabs or their useful Edomites, so he never got in trouble until now.  He was praised for his management of the incident against the settlers.

I actually wondered how Col. Eisner might treat settlers in the same situation but never looked into it and thought he would never hit leftists if he was a leftist and he looked like a kippa-wearin' good Jew, but on second thought how could he get into such a high position if he didn't have some leftist tendencies?
Eisner did that to residents of Ye'Sha?
